The realm of science is a wonderful world of possibilities and discovery. Just because something can't be proven yet, doesn't mean it can't be in the future. It wasn't long ago where humans believed we couldn't travel outside of Earth.

Sure there have been atheists that have killed people.
Every group of people on Earth has had someone in their group that has killed someone.
But we don't worship a god that condones it.
We don't nuke an entire country because they don't agree with our religion.
We don't strap bombs to ourselves and kill millions of people in regards to our faith.
That is unique to religion.

You know, there's two arguments here, really.
1. Religion inspires and/or condones bad things (hatred, violence, ignorance, etc.)
Maybe so. But I think you'd have a hard time proving that for every religion. Try as I might, I have never found a historical mention of bloodthirsty Taoists.
2. Religious people are bad (hateful, violent, ignorant, etc.).
This is the one that pisses people off. I'm not sure if the OP really thinks this or not. But it ought to be plain to see that there are plenty of religious people who are kind, tolerant, and intelligent despite or maybe even because of their faith.
I am an atheist, but I learned a long time ago to live and let live, and while I can applaud those who speak out against ignorance committed in the name of any deity, it's wrong to criticize a whole group of people for what the worst of them have done. I think Katarzyna put it nicely in a post in the other popular religion thread.

The majority of practitioners don't go on mass murder sprees or fly planes into buildings. There's also a huge difference between someone who is truly religious and someone who just wears a piece of jewelry because it's pretty. But (some) only see the bad things spawned by religion without seeing the good.
